Ahh sorry, I have the original version of skyrim, not SE. The version I have which doesn't use hardlinks is 0.56.1. Also doesn't have the .net framework requirements that the later version has.

Is this nexus mod manager by any chance? I had the same issue when modding skyrim. Luckily I had an older version of nmm which worked perfectly sandboxed so I just used that.

No, it doesn't re-open itself after termination. Every time it starts it is executed by the user who drags the exe into sandboxie.

I believe sandboxie only creates a 0 byte file if there's no matching file already in the sandbox. If the file exists both on the system and in the sandbox (in the same path) then only the creation date is changed and the file is otherwise unchanged. Not sure if it's always been this way.
